Ezekiel was a son of Joseph Whittington (1757-1822), one of the early settlers of Guilford County, as described in GUILFORD'S SCOTCH-IRISH by William C. Rankin (1979). Joseph moved to North Carolina from the Eastern Shore of Maryland in the late 1790s and he settled a few miles east of Greensboro. Joseph was married twice and had eight children by each marriage. Ezekiel was one of three sons from his first marriage.

Ezekiel married Elizabeth Grissom (whose family also moved from the Eastern Shore of Maryland to Guilford) about 1816 in Guilford County. Between 1840 and 1850 they moved their family from Guilford and settled near Pilot Mountain in Surry County. They had the following children:
