He was then a political advisor in the Prime Minister 1990-1991, continued as an official of the Social Democrats Parliamentary Secretariat during the opposition years and was a member of the European Court of Auditors 1995-2001, its president 1999-2001, Deputy Foreign Minister for assistance and migration 2002-2003. Karlsson was the Development Cooperation and Migration during his time as minister of Foreign Affairs. Jan O. Karlsson left the government at Laila Freivalds access as Foreign Minister.
