John Burbidge Best is the son of James Burbidge Best (1804-1885) and his wife Eunice Anne Durland (1813-1882). He was married in January 1856 to Isabella Adelia Woodworth (1834-1904). They had seven sons and four daughters: Leverett Edwin Best, Gilbert Homer Best, Charles Woodworth Best, Dr. Oliver Fletcher Best, Clarence Woodworth Best, Annabel "Annie Bell" Best Jenkins, Brenton Fenwick Best, Herbert Huestes Best, Bertha Blanche Best Hood, Jennie Maud Best Foote, and Lillian "Lillie" Gertrude Best Hallam.

Following the death of his wife, Isabella he married Fannie Beatrice Durling Gibson (1855-1929) on 27 September 1905. He and Fannie were cousins, both descendants of Daniel Durland (1739-1794?) and his wife Sarah DeMotte (1740-1792?).

He is a descendant of William Brewster of the Mayflower through his maternal line.
