On 21 Mar 1863 Henry, 22, married Catherine F. Gaton, 19, daughter of William and Candice Gaton, at Worcester, Worcester County, Massachusetts, in a first marriage for both. They had one son, Henry W. Baker, born 9 Mar 1862 (sic).
On 3 Jul 1863 Henry S. Baker was wounded at The Battle of Gettysburg, Adams County, Pennsylvania, on the shoulder.
On 22 Apr 1864 Henry mustered out of the 15th Massachusetts at Boston, Massachusetts, discharged for wounds.
Henry died on 16 Jan 1928 at Worcester, Worcester County, Massachusetts. He was 87 years and 7 months old.
